    Can someone please explain what they mean by this in the ‘ Moving WordPress’ codex?

    If you are using Permalinks, go to the Administration > Settings > Permalinks panel and update your Permalink structure to your .htaccess file, which should be in the same directory as the main index.php file.

    Can I go into PHP admin permalink_structure and adjust it and if so what should I be putting in there.

    My site also contains a shopping cart. Would the codex from above be the same for a blog with shopping cart plug in?

    No. You need to go to Administration > Settings > Permalinks

    But what I didn’t understand about this part was the following, not sure what I should be putting there?

    update your Permalink structure to your .htaccess file, which should be in the same directory as the main index.php file.

    The .htaccess file should be updated automatically by WP when you update your permalink structure in Settings-> Permalinks. If WP cannot update the file for you, it will tell you so and provide you with the code you need to add to that file manually.
