    It has also pulled all of the post in the blog-posts custom post type and changed them to a regular post.

    Custom Posts natively in Toolset will respect the settings you set in Dashboard > Settings > permalink.
    A classic Custom Post Permalink will look like this:
    site.com/custom-post-type-slug/post-slug/

    For that, you do not need to change any settings at all in Toolset > Post Types.
    It will work out of the Box if you change your Permalink to “post name”.

    If that does not work I suggest to check that the issue is not due to another Plugin or Theme (by Disabling those temporarily) and if that brings no solution, to re-save the permalink and clear the cache.

    If that also does not help I think I will need to look at this closer, which is not possible here but you can submit me access details in the Free Types Forum (after a free subscription)

    I have the exact same issue. And I’m not sure how you think that
    site.com/custom-post-type-slug/post-slug/
    is the classic custom post permalink.

    The classic permalink is the site /post-slug!
    site.com/post-slug/

    Just like millions of websites have it! Just like wordpress is set to do BY DEFAULT!

    This types plugin is FORCING me to use what you want it to use or I get a 404 error.
    site.com/custom-post-type-slug/post-slug/

    Also if I untick “publicly_queryable” not only does the page error to 404 if I type it in, I dont even get a clickable link in the editor or overview page! Please dont ask about other plugins, I have none. This is a fresh install of WP, your plugin is doing this because you have coded it to do this.

    By default, Custom Post Types in WordPress are written as
    www.example.com/post_type/post_slug

    You may read more about Custom Post Types and their Permalinks online:

    In Toolset > Post Types > your_post_type > Edit > Options > Rewrite you can customize this.

    @bedas you are 100% correct! I do apologize! Custom post types do have different permalinks than the normal blog permalinks.
