Permalink problem remains with 2.6.1

I am still having the permalink issues highlighted in this forum’s sticky post. I’ve both tried to do the suggested fix by assiging category/tag, and have also upgraded WordPress to 2.6.1, but to no avail. I continue to receive 404 errors when trying to browse past homepage. I’m not entirely clear on how to self-patch based on the instructions at https://trac.www.ads-software.com/ticket/7306.
