permission problem after upgrade to 1.2 v

First of all thank you for your great work, the plugin is very useful.
After upgrading (process was successful) users not belonging to particular groups can see some documents from them (in Docs Directory) and this is not desirable in our case. I can change permission manually (separately for each document) but there are hundreds of documents and 600+ groups on our network so it very time-consuming process. Is it any easy way to set permission for all documents to be seen only by a member of group to which they are associated? Sorry if I’m missing something obvious…
