Plugin has broken Theme / Product Categories Widget

Hi there,

The plugin once activated changed how the theme is showing the hierarchy of the products – the order is correct both in the plugin and woo.

I deactivated the plugin and the change remained, deleted it too. Some how it has overwritten something and even a reinstall of the theme has kept that change.

Again, everything is nested correctly in both the plugin and woo, I have tried to find what could be over riding it even after removing the plugin, but no luck. Any help would be much appreciated, please.
