Plugin saying it needs to update after being updated manually

The environment I am working in cannot access the web to do updates so I had to manually update one of my plugins the jSON API plugin. It is currently updated with version 1.1.1 and working but there is a persistent message saying the plugin needs to update to version 1.0.8 (an early version).

Obviously it doesn’t need to update anymore as this is the current version but the flag is stuck, probably due to how we updated it (we pushed the update via the file system from one environment to another just overwriting the plugin files).

Is there a way to get rid of this update flag?

Note we cannot add or remove plugins via the admin console as the site cannot access the internet but I do have full access to the file system.
