[Plugin: UpdraftPlus] Not Backing up all folders to Amazon s3

I have installed UpdraftPlus on 3 wordpress sites, with backups going to Amazon s3.
2 are working perfectly, but the third is only backing up plugins and themes, but NOT uploads to S3. Any ideas?
