[Plugin: WP Super Cache] Can't use WP S C due to pricing tool

Hi, I really need to use WP Super Cache due to the weight of some scripts on my site but having tried to use it before it clashes with an independant script that I had written for me that is tied into wordpress but not part of it. Is there a way around this? I could not get them to work in harmony before but I am getting desperate as my site is loading so slowly! Hope someone can help.
