plugins only want to add files in uploads directory

I made some sub-foldres in the upload directory with the plugin ‘Media Library Folder’ (other plugins result in the same next problem).
However, plugins want to add files only in uploads directory, not in the sub-directories of upload directory.
I mean plugins that creates sliders and galleries, tried many and all give me the same problem.

this means that the images of all my slides and galleries are in one folder, which is almost unmanageable.

How can I make it happen that the images folders not end up in one giant folder?
