Rebuilt WordPress, I have two “upload folders” and one is in the wrong place

Hello, I just recently rebuilt an antiquated (all plugins up to date, but old) website. It’s working but in the course of trying to put the old media inside the new build, I ended up with a folder *outside the wp-content folder. Inside that folder are some of the files I meant for the folder wp-content/uploads. The extra folder (I’m not sure if some are duplicates or missing in the main uploads folder).
I’m looking for clear directions for a beginner to this rebuild thing.
My experience is to just build a new site and add from there–and I’ve spent three days linking media to the pages after launch. Ugh.
I’m concerned that opening up the htdocs and moving things around in Filezilla or Dreamweaver (two ftp utilities I have), to the correct folder, will mess up WordPress corrupt or confuse the database, and I’ll be making even more work for myself.
