WooCommerce creates a separate refund object when issuing a refund. To display this you will need to create a so called credit note. You can view this as a kind of negative invoice. Together with the original invoice of the order this will balance everything out from an accounting point of view.
To create a credit note you will need our Professional extension. It is also important that you create your WooCommerce refund in the correct way so all the necessary data is available for the plugin to create the document. More information on that here: Creating a refund / credit note
