Active theme files, such as the following (but not necessarily limited to): index.php; single.php; page.php; and, possibly home.php.

Look for code similar to:

<?php comments_popup_link( ... ); ?>

… and:

<?php comments_template(); ?>

Commenting these types of lines out (or removing) will disable the ability for your readers to make comments.
