    If you find that changed to other post type capabilities are saved correctly, I would suspect that the Vendor capability assignments are being enforced by Woo code, overriding database storage. I’m not familiar with that plugin, but suspect this is likely what’s happening. If so, you should ask Woo support how to customize the assignment of their capabilities.
