Secondary menu formatting problems

I just upgraded to WP 4.1 and it messed up the custom Menus I had. I used to have the primary menu above the header image and the secondary below it. Now it shows both beneath the image. I could live with that, but would want the secondary menu to at least start on its own line instead of continuing right after the primary menu. Can someone please help me figure out how to either:

a) Put the primary menu above the header and the secondary menu below it, or
b) put the secondary menu right below the primary menu instead of continuing on the same line
