Yes, you can certainly do that, though you will need a plugin to make sure that the shipping costs are only applied to certain products and roles. Conditional Shipping and Payments could work for you, if you create an additional (hidden) category for all products that are eligible for free shipping (for some customers).

I can’t set the products as hidden as they are available to everyone. What I have done is set unique pricing on certain products for a limited user group.

I do have the conditional payment and shipping plugin installed but can’t see a way around getting the settings different to normal customers and then my specific user group.
