Shortcodes not filtered out [WordPress 3.6.1]

Hi, just wanted to first thank you for this plugin. It’s great.
I wanted to let you know that even when I check “Remove shortcodes from the excerpt.” the shortcodes don’t get filtered out.
The two shortcodes I use in my posts are: [table id=IDNUMBER /] (Tablepress Plugin) and [amazon_stores asin=”IDNUMBER” flags=”all” space=”10px”] (Custom Shortcode)
Any chance you could provide a fix?
