Sidebar sub – categories not aligned correctly

This is the result of missing/incorrect/interfering styles from a 3rd party plugin or the theme that you’re using. As @lorro pointed out, we’d need a direct URL to look into that some more ??

Try this custom css:

.widget-area .product-categories .children {
  margin-left:1.5em
}

If you have WP 4.7, custom css is entered at:
Dashboard > Appearance > Customise > Additional CSS
