Since 3.6 Update, I can no longer redirect to other pages

At first, I thought this was just an issue with WordPress SEO by Yoast, which I use to do canonical and 301 redirects to my company’s other websites.
I also had a few pages with JS & HTML 5 in the text of a Page that sends our company leads back to Market Sharp so we can send them drip e-mails and appointments and make sales. This Javascript used to work and redirect properly. I have now been working with Market Sharp on the issue for 2 days now, but the new version of WordPress also can’t reconcile references to two different Javascript files in the same code.
We have tried: Replacing my theme’s JS file to match the code, debugging, making a new lead capture template with the html 5 & JS already in the .php template, and we’ve tried replacing the URL in our code instead of redirecting and hardcoding the redirect into the page template.
Nada.
Before the update, these were working just fine and after setting them up, they worked as intended. Any ideas?
