I’m posting this because it may help others. I trawled the net for a long time and didn’t find the answer.
From Network admin, if I opened any subsite dashboard I had to log in again.
Everything I read said that this was normal.
NOTE: This is for mapped domains using the WordPress MU Domain Mapping plugin by Doncha O Caoimh
What I did wrong was change the sitename from the subdomain name ie asubdomain.maindomain.com to asubdoman.com
The path is networkadmin>sites>choose a site & click edit, then under the Info tab>Domain I had read this was something that should be done.

I should have left things alone.
If that domain is not changed and still shows the subdomain url, then when editing the site, you will see the subdomain address, but when viewing the site, the correct mapped domain shows.
And you are auto logged in to any domain from the Network admin page.

I won’t mark this resolved, just in case I’m wrong, hopefully someone like Ipstenu will check this post and comment on it.
