We don’t have that functionality built in yet but it’s possible to temporarily deactivate the Easy Affiliate Links plugin and then use a plugin like https://www.ads-software.com/plugins/custom-post-type-cleanup/ to get rid of the existing links.

Just wanted to update this topic in case anyone else has the same problem. As of version 3.0.0 we now have bulk editing options on the Affiliate Links > Manage page, allowing you to bulk delete links among other options.
