Hi! This must be coming from another plugin. The free version of PDF Invoices (using the Simple template) does not separate taxes in the totals but prints it just like in the WooCommerce email:
I would recommend turning off other WooCommerce related plugins one by one (preferably on a staging site) to see which one is doing this. If that doesn’t change anything, try switching to another theme. That way you can narrow down what is adding this and contact the developers from this plugin or theme.
