Subdirectory install periodically overwritten in root

  • This is weird; it’s been happening on and off for 18 months.
    I have my wordpress installed in a sub directory and my index file in the root. Every now and then the root suddenly has the core wordpress files in it and the website domain has the WordPress install screen (instead of the site). I have to delete all of the files (except the htaccess and index) and redirect the WP header file in the index to my subdirectory.

    I have no idea why or how this is happening and no idea where to start. Does anyone have an ideas?
