Syncing files from other sites in my hosting account

I installed Blue Hat Turbo on my site that is the main site for my hosting account with Bluehost–bethannon.com. Add-on domains seem to be aliased to subdomains of this main domain. When I go to sync the files for bethannon.com, it syncs all the files for all the “subdomain” directories as well as bethannon.com.
How can I tell BHTurbo to only take the the files for the one site?
(On a positive note, now I know how BHTurbo will work with my multisite network.)
