    We’ve cloned our site in order to try to fix some issues, but I want to hide the clone before working on it, so it doesn’t take away from the “real” site.
    I seem to remember having to turn off a setting that hid the whole site when I started using it, but I can’t seem to find that. Is this a possibility. I can go into each page and change them to noindex, but it seems like there’d be a more comprehensive option.

    This is a feature part of the WordPress core, not of Yoast SEO. You can noindex the whole website by going to Settings → Reading → Discourage search engines from indexing this site (make sure to uncheck that box when you finish with your staging website).
