Themes Folder Randomly Deletes Itself

I’ve run into this problem 3 times now where the THEMES folder just disappears at random times from my server. It happens in between my touching it and I only know about it when my client calls me screaming asking why their website is no longer displaying.
Can anyone think of a reason why it does this, and to only one of the sites on my server?
