    Hello.
    We realized that this was not a problem of plugin, WordPress just didn’t computed shortcodes – in menu items. So, we added special feature for you in this new release. Now you can add in your Menu Item – in Title Attribute text field – special code (you can check it on PopUp setting screen – when activate option “Click on certain link / button / other element” option – it will be last there).
