We recently upgraded from WordPress v4.9.4 (not ready for 5.0x) to version 4.9.9; manual upgrade went as planned, ran upgrade.php and it stated that it wasn’t required. All appears to be working, but the version of the site is still showing v4.9.4 (all caches cleared/plugins disabled/apache reset/server rebooted, etc).

I’ve checked version.php and it shows the version in the file to be v4.9.9 – however any scans of the site and the footer version all still show version 4.9.4

    Any ideas?

Obviously, you missed something while performing the manual upgrade.
    1. Download and unzip version 4.9.9 in a separate folder, DELETE wp-content folder and wp-config.php file there.
Next, take care of your production site.
    2. In your production folder delete everything related to WordPress: wp-admin and wp-includes folders and php files. DO NOT DELETE WP-CONTENT and WP-CONFIG.PHP
    3. Then move all folders and files from the clean version 4.9.9 folder to your production folder.
