Updates Will Override Changes

    If you want to change the custom post type then your only choice is to modify the plugin files, and yes, you would lose any changes between plugin updates, which is not ideal, but actually Wp Store Locator was not design with this in mind (i.e., changing the custom post type that is being used internally), sorry about that.
