Upgrade WordPress Core, Avatar Photos Disappear?

Everytime there is a major WordPress update, such as 3.9, 3.8. etc, I’ve noticed when I update the wp core… all the user profile images disappear…
The default to the WordPress silhouette image. The files on the server also disappear. This is very stressful, as I have to find backup copies of these… And on a large network, I have to restore the entire blogs.dir. It can be hefty recovery.
Does anyone else experience this issue?
