Upgrading Themes

I’ve been avoiding upgrading my Atahualpa theme from version 3.4.1 to 3.6.4 because I am worried about the caution that “Any customizations you have made to theme files will be lost. Please consider using child themes for modifications.” I know nothing about CSS or properly formatted CSS style sheets. All I did upon installation of Atahualpa version 3.4.1 was to modify the Atahualpa them settings to my liking regarding sidebars, header, etc.. Does this count as the “customizations to theme files” that will be lost if I upgrade? Second, I wonder if I don’t upgrade Atahualpa whether my version will eventually become incompatible with the recurring WordPress version updates. I’d appreciate any help on this.
