"Use a Red Herring form" setting causes comments hierarchy to be ignored

When I enable “Use a Red Herring form” setting (which works very successfully when enabled) I run into problems with unregistered users replying to comments: the comment is put on the top-level of the comment hierarchy (as if it was not a reply to another comment).
When I disable the setting, everything is normal.
