    Hi krko,

    I just committed a possible fix, but I’m still uncertain it would work, as WordPress is huge and there are more plugins available than that I can test :).

    Thanks for testing! It’s really appreciated :).

    I’ll need some more time to figure out this issue, and will need to fetch myself a Nginx copy.
    I believe you’re running cPanel with Apache and a Nginx proxy? If that’s true, I might be able to replicate your situation as I’ve got some idle server lying around which are capable :).

    I’d also like to know if this issue comes back when you “save” the SEO Settings on the SEO Settings page. Thanks!

    I’m using Digital Ocean VPS, setup through Server Pilot. It automatically creates a configuration in which ngnix is a reverse proxy in front of apache server.
    If that’s of any relevance I’m using php7.
    The problem currently happens on every save of the plugin settings meaning if I click save in plugin settings I have to resave permalinks.
    However not all links are broken. Pages work fine. Viewing a woocommerce order from within my-account page results in 404. As I mentioned before resaving permalinks solves the problem.

    Hi krko,

    I’ve replicated the 2.5.2 way for flushing the rewrite rules, so everything should be working again in 2.6.2.

    This update is planned to be released within a day. Let me know if you still encounter issues after the update and I’ll be sure to get back to this topic to resolve this issue indefinitely.

    Hi Sybre,

    Unfortunately I can confirm the problem is still there. Every settings save messes up with permalinks. It’s not the end of the world since re-saving the permalinks sorts things out, but it’s annoying having to re-save every time.

    By the way, the problem was not there in 2.5.x.

    Hi krko,

    I gave it another go, and I’ve replicated as much of the rewrite (permalinks) code behavior in 2.5.2.4 within the next update (2.6.3).

    However, if this still fails, I do wish to know which plugins you’re using. It will help me replicate the bug.
