virus problem help!!

Please help. My sure got hacked and I managed to get it back up and running but I an convinced there is still a virus on the site. Anti virus brings up lots of red issues but when I removed the files it crashed the site. I have copied done files from an old installation but a few mates have said the sure is still being flagged as an attack site. I am completely out of my depth on this one and need help.
