W3TC with Mark Jaquith's WP-Skeleton

I am running WordPress using Mark Jaquith’s WP Skeleton layout.

It has a custom /content/ directory for plugins and themes, among other things. When installing W3TC with this layout I get nothing but an endless white screen upon activation. All other plugins work fine and W3TC works as expected on the same project when using the standard WP install.
Do I need to move some files around or change some file paths in some of the W3TC files?
