Website design deformed by w3 total cache

Using WordPress 4.6.1 running Twenty Sixteen theme and this plug in deforms the web design. My side bar with my widgets in it is moved to the bottom of the page. deactivate the plugin and normality is restored. Any idea why? Other than that the plugin is brilliant
