    I build a website with the twenty thirteen theme, I have 3 widgets in the footer, the 2 placed outside are almost next to the side of the screen, while in chrome and firefox they are centered in the middle of the screen.
    Also the widgets in the sidebar are not transparent.

    Unless you provide a link to a page demonstrating the problem, no one will be able to offer much in the way of assistance.

    It’s an intranet website, so it isn’t accessible from outside, can screenshots be helpfull?

    Not really as we need to be able to examine the site’s markup & CSS. Have you edited the theme’s files in any way?

    I only changed some colors in the css file, nothing else.

    Do not edit the Twenty Thirteen theme. It is the current default WordPress theme and having access to an original, unedited, copy of the theme is vital in many situations. First create a child theme for your changes. Or install a custom CSS plugin.

    Re-upload a fresh, unpacked, copy of the Twenty Thirteen folder to wp-content/themes.

    I use a Twenty Thirteen child theme now. Thanks for the tip, I also have the wordpress 3.7.1 installed, and the problem is still there. Any other tips, things I can check?

    I found the problem, apparently IE opens intranet sites standard in compatibility view, I unchecked this function and all displays correct now!
