Welcome emails not being sent in MU sites

I am trying to send welcome emails to users signed up for sub sites in a multisite network.
SB Welcome Emails were working perfectly for the subsites, but after mapping the domain from the subdirectory to an external domain, the emails have stopped going through.
I am using WordPress MU Domain Mapping plugin for this.
What could be the right solution?
