    It does work that way, Setting the Show in Navigation Menu shows the custom post type in Menus.
    Can you prove me the WordPress version you care using?

    As example the options of a custom post type made by your plugin but not showed on the menu management page:
    Public = true
    Publicly Queryable = true
    Exclude from search = false
    Show UI = true
    Query Var = true
    Can Export = true
    Show in Navigation Menu = true
    Show in Menu = true
    Has Archive = true
    Map Meta Capabilities = true
    Hierarchical = false
    Menu Position = Below Post

    The menus management page only shows “Pages”, “Links” and “Categories”, but no further box for custom types which I would expect there.

    Yes, I did I checked the site and actually the boxes of custom post type are hidden from screen option.

    I have done it for now, but all you needed to do was goto Menus -> Show on the Sccreen option on top right -> check the required box.
