You need to set correct selector to make it work. Your theme is using:
.pager .pages

*with whitespace, just copy as is and paste at the settings page where pagination should be configured.

Open Filters plugin settings page. On General tab you can see Products pagination selector input. Replace value that is there with what I provide you:
.pager .pages

*with whitespace, just copy as is and paste at the settings page where pagination should be configured.
