    A site with Wordfence (free) installed was hacked. I took the site offline on its public server and cloned it to a private server to cleanup. One of the corrupted files is wordfence-waf.php.

    If I deactivate and delete Wordfence will that delete wordfence-waf.php so that I can do a clean re-install? If not, what do I need to do?

    If you deactivate + delete Wordfence, wordfence-waf.php is also removed.

    I would recommend first going into .htaccess, and removing auto_prepend_file = *** first. Then, backing up your settings vis Wordfence -> Tools -> Import/Export options.
