WordPress considers readers comments as spam

One of the blogs I work with has recently started to prevent readers from commenting on posts. They are being told that they are spam. Howver, their comments didn’t show up in the spam folder so I have no way to whitelist their emails. I was not using Akistmet – I was using WP Spam Shield. They have a setting to turn on spam commment logging but it automatically turns off after 7 days. I am now thinking that plugin is doing overkil and preventing readers from commenting all of a sudden.
Is there any way to find the source of this issue?
