Work with Enhanced Media Library?

Hi,
Searched your forums but did not see any mention of this. EML disclaims any compability with other media library plugins. Do you claim any compatibility with them?
If not, and I opt to stick with a single upload folder for a very large site, is this suicide? I understand that wordpress handles the access speedily, but what about FTP or direct folder viewing, with say, 5000-7000 pdfs, images, word documents, and excel files?
