I’m running two installs of WordPress, one at my root domain (eg. https://www.example.com), and a second in a subdirectory (eg. https://www.example.com/secondinstall) . This is a setup that I have had working perfectly for years, but when I transferred my site(s) to a new server, a strange glitch has appeared where the WP install in the subdirectory can’t display anything besides its front page.

To be more specific, what happens is that if you attempt to access anything besides the front page of the subdirectory install, instead of getting the desired page, you get the 404 page from the main install, because your browser asks the wrong install of WP to generate the site…

Anyone have any thoughts about how to fix this?

EDIT: After a bit of experimentation I solved the problem by switching permalinks in the subdirectory site to “default” and then returning them to their proper settings. But I would still welcome any insight into what the problem actually WAS.
