I uninstalled WordPress Popular Posts more than a month ago. However, reviewing reports, I am seeing a high number of calls to /wp-json/wordpress-popular-posts/v1/popular-posts. I can’t find any remnants of the plugin in the plugin folder or anywhere else. Why is this happening and how do I get rid of this?

Probably Google and/or other search engines/bots out there still have that URL cached in their index and so they’re trying to crawl it. Nothing I can help with unfortunately as I have no control over what external services/parties do on your website.

You either wait for them to update their indexes (which could take days, weeks, or even months) or you could block access to this URL (or do a 301 redirection) via .htaccess or some other means.
