Do you have specific examples of plugin- or theme-registered capabilities that aren’t showing up in the capabilities drop-down? The original capabilities drop-down was built to pull in all “eligible” capabilities, so if it’s not working as expected then we should get that fixed!

At the time I was using a plugin called Design Approval System.
