I just spent a bit pulling apart my wordpress installation. I’m using a Genesis child theme, but I knocked it down to Genesis, and then the default WordPress theme for good measure. Deactivated all plugins and then reactivated 1 by 1. As soon as Yoast is activated the minify stops working and breaks the entire site visually and functionally. From what I can tell by looking at the source code of the page, when Yoast is activated the minified/combined link is entirely missing from the head.
