The simplest way to differentiate between the two of them is to check referer https://codex.www.ads-software.com/Function_Reference/wp_get_referer.

Or you could check edit_user() in user.php .

I have tested the plugin on a new site to confirm its usability and its working fine. Please check if you have filled required information on Settings->Html new user notification page else it might be conflicting with some other plugin on your site. Can I know if you are using a new user from backend or you have custom form for it.
