Unfortunately that didn’t work. I tried TwentyEleven, TwentyTen and Toolbox but the permalinks are still not pointing to the originating site.
Do you have any other suggestions?

I also am using marketpress and am experiencing the same problem with Multiple Post Thumbnails. If you figured out a solution, I’d love to hear it.

I’m having the same issue once I upgraded to wp 3.3. I tried the solutions suggested but still no luck. I’ve also re-installed the plugin, and disabled all others without any success.
I’m at a loss and hoping there are some other solutions out there.
