The status “Shipped”, “In-Transit” etc are by default not supported in Woocommerce, thats why when shiprocket is changing the status (which is not recognized by woocommerce), it is being updated to Pending Payment.
The solution is to define custom order statuses in woocommerce using third party plugin such as “Custom Order Status in woocommerce”.

If you are using Custom Order Status, please set “Order Statuses” setting to “Any” in plugin settings.
What “Order Statuses” option do?
Basically, this setting tells the plugin which orders should be allowed for tracking syncing. Its a bit of security and performance tweak which filters out orders while querying from database. For your case, if your custom statuses are not available in the “Order Statuses” dropdown, just select “Any” so the plugin will sync all orders irrespective of its status.

Please share screenshot of “Shiprocket tab” as well from the plugin settings. Please email it to [email protected]. We will check if the webhook is configured properly.
Can you please also clarify that the tracking auto sync is not working at all or do you just want to sync it every 10-20 minutes?
Also, Shipment tracking updates are pushed from shiprocket via webhook. We cannot sync information every 10-20 minutes. Further, the tracking info generally does not change every 10 minutes so there is no point in syncing so frequently.
