Permalinks aren’t the problem.
The problem is how WooCommerce links are generated.
WooCommerce show the same product category page with different and wrong urls. Which is bad for SEO and creates unnecessary duplicates in search engines.
For example, the correct url is:
https://siteurl.ru/product-category/sub-category/sub-sub-category/sub-sub-sub-category
But the same page can be obtained by these urls:
https://siteurl.ru/product-category/sub-sub-sub-category
https://siteurl.ru/product-category/222/sub-category/222/sub-sub-category/222/sub-sub-sub-category
https://siteurl.ru/product-category/222/222/sub-category/222/222/sub-sub-category/222/222/sub-sub-sub-category
